The temple's origin is rooted in the Skanda Purana, which narrates that Lord Subrahmanya vanquished the demon Tarakasura and later took residence at Kukke to absolve the serpent king Vasuki and other nagas of their sins after the serpent sacrifice (Sarpa Satra) performed by King Janamejaya, as described in the Mahabharata (Adi Parva). According to temple legends, Vasuki and other serpents sought refuge under Subrahmanya's protection, and the deity agreed to remain here, granting relief to all who suffer from serpent curses.

Iconographically, Kukke Subrahmanya is depicted holding a vel (spear), his primary weapon symbolizing divine wisdom and power, and is seated on a peacock, his vahana (mount), which represents the conquest of ego and desire. The temple complex features numerous naga idols, and the surrounding forest is considered sacred, housing serpent deities.
